The aim of the course is to introduce basic principles and methods of molecular informatics and cheminformatics which deal with computational analysis of relationships between small organic molecules and biomolecules. Students will also be acquainted with concepts of a related field of a computational drug design. Topics include e. g. molecular similarity, design of chemical libraries, quantitative structure-activity relationship (QSAR), virtual screening or prediction of pharmacokinetic and toxicologic properties of compounds.

Cílem předmětu je seznámit studenty se základními principy a metodami molekulární informatiky a cheminformatiky, které se zabývají ukládáním a analyzováním vztahů mezi malými molekulami a biomolekulami. Studenti budou též obeznámeni se základními koncepty příbuzného oboru počítačového návrhu léčiv. Přednášená témata pokrývají např. oblasti vyhodnocování podobnosti mezi molekulami a konstrukce chemických knihoven, predikce biologické aktivity ze struktury, virtuální testování biologické akivity či predikce farmakokinetických a toxikologických vlastností sloučenin.

1. Molecular informatics - what is it, scientific origins and fundamental concepts. Molecular informatics and computational drug discovery. Relationship between molecular informatics, chemoinformatics and bioinformatics, their synergy and differences.
2. Representation and manipulation of 2D molecular structures. Line notations for describing chemical structures (SMILES, InChI, InChIKey). Chemical table file formats (SDF, CTFile family).
3. Structure and substructure searching, practical aspects of structure searching.
4. Molecular descriptors calculated from 2D and 3D molecular representations.
5. Molecular similarity methods - similarity based on 2D fingerprints, similarity coefficients, 3D similarity.
6. Compound classification and selection. Combinatorial chemistry and library design - diverse and focused libraries, diversity estimation, multi-objective design.
7. Ligand- and structure-based virtual screening. Paharmacophores, methods of their derivation and their use in virtual screening.
8. Predictive QSAR (Quantitative Structure-Activity Relationships) modeling - general workflow and data preparation.

1. Co je molekulární informatika, základní koncepty. Molekulární informatika, chemoinformatika a počítačový návrh léčiv. Vztah mezi molekulární informatikou, chemoinformatikou a bioinformatikou, jejich synergie a rozdíly.
2. Reprezentace a manipulace s dvourozměrnými molekulárními strukturami. Lineární notace zápisu chemických struktur (SMILES, InChI, InChIKey). Přenositelné formáty pro popis chemických struktur (SDF, rodina CTFile).
3. Strukturní a podstrukturní vyhledávání, praktické aspekty strukturního prohledávání.
4. Molekulové deskriptory vypočtené z 2D a 3D reprezentace molekuly.
5. Molekulové podobnostní metody - podobnost založená na 2D otiscích, podobnostní koeficienty, 3D podobnost.
6. Klasifikace a výběr sloučenin. Kombinatorická chemie a návrh chemických knihoven - diverzní a fokusované knihovny, multi-objektivní návrh.
7. Virtuální screening. Farmakofory - metody jejich získávání a jejich použití ve virtuálním screeningu.
8. Prediktivní QSAR (vztah mezi strukturou aktivitou) modelování - obecný postup a příprava dat.
9. Prediktivní QSAR modelování - vývoj a validace QSAR modelů.
10. Analýza dat z testování s vysokou propustností.
